There is just one small trick that makes NG+ more tedious than the other categories in my opinion, at least what "free" time saves are considered.
It is called HPM (Health Point Manipulation).
Basically... if you fail against a boss, their maximum HP gets reduced until that boss gets defeated. This can stack up to 6 times, so they have a total health of 45% on Wild, and 35% on Spring Breeze.
And this works on all bosses... not sure about Forgo Dreams.
I highly doubt this is gonna happen any time soon. Besides, proving someone did it without any abilities means all runs would require video proof as runners could do the first rounds with an ability and beat the last one without (or ditch it just before the final hit).

Currently I would not add an IL-leaderboard section. We have Cyberscore for a reason and there is no need to host one thing twice. There is also a bit more to consider than you think, namely if it is done on NewGame or an existing file or (the hard to check) if the health of the bosses were manipulated. I am against an IL board here.
The issue with this is that it will become more difficult to moderate. It is going to be a huge list with every single ability on every single cup and either with or without buffs. And if image proof is sufficient enough to verify a run, runners could easily get away with it by using Crash on the first round and then picking up the named ability afterwards. There is video proof, yes, but as long as it is not the fastest time, they have the option available.
I wouldn't be opposed to ban switching abilities between fights or create a sub-category which allows the use of multiple abilities.
If it helps eliminating a big RNG factor and/or brings players motivation to grind a category, why not. One day only two attempts during my 2 hours session made it successfully out of Gorimondo, so yeah I know the pain.
Toy Hammer is indeed better than Masked Hammer since you can control its damage way better than Masked, potentially leading bosses to enter their second (or more) phases with much less health than they were supposed to. But it is much more difficult to execute.
Video proof in general means that the full run must be captured in video, from start to finish. Depending on the game/category, other things have to be included as well (such as 100% showcase at the end or showing the version of your game), but here your full run is required.

I assume you're talking about the first phase of Queen Sectonia 1. There is a consistent strategy for that (if my memory serves me right). Walk until you're about to go onto the first : on the carpet, turn around and use Hammer Flip (B+↑). Follow this up by using Hammer Swing (Dash+B) going to the right side asap to line up below her (this doesn't has to be precise, a good reference is to stay between the two : on the right side. Then do three regular hammer hits following up with a Turnaround + Hammer Flip (you might wanna practice that in the Power-Up room). The turnaround is necessary to chip out enough damage to use one Hammer Flip on her final phase.

That's something I'm also concerned about. I think it is designed when you first have to clear the amount of rounds, but the rules state that the timer stops once you completed a certain stage. If that's the case, the leaderboards/rules has to be changed because the "3 Rounds" category involves only the first stage. For example the first stage (currently known as "3 Rounds"), then 3rd stage, 5th stage, 7th stage and all stages. Doing it in rounds (especially the 10th one) takes a good portion of time and a risk of losing the entire run. And custom matches have timing differences (and the difficulty has to be adjusted properly).
I would time it from start of the first stage to the end of the 10th stage. Wishing you the best of luck. It's not easy to clear the entire Coinathlon.

Just one question (turns out to be two): If we do run this category which isn't on the current leaderboards, how can we submit it? Should we open a new thread?
With the slight difference that Meta Knight's cutscene plays instead of Hyness, thus making it more difficult to perform the quick(er) kill.

- The use of multiple controllers is not allowed

I would ask for video proof if a different ability (let's say 'cutter') goes to the top. Since any top ability/character has currently video proof (bomb, dedede, meta knight), an image as proof is fine (unless there's a large gap between the 2nd and 1st time).
Or do you mean purely on your own? No allies, only you. That would bring King Dedede to the top spot... but I don't think this kind of split is currently necessary. Maybe some kind of fun runs...

That tough to do. For this I'm using a visual queue, which is more consistent for me. I'm looking at the left feet of Poppy Bros Jr.: The moment it goes to the original position, I press B 2-3 times.
It feels like a one frame window (or two) to hit, so I create a little bit of safety distance in case I move forward (which is very likely).

I'm currently on a small vacation, so I've no time. I've gotten a 11.4x on Whispy and a low 45 after Dedede, but due to mistakes and missed skips I haven't them recorded (sometimes it were practice runs).
Once I return I'll try to get a better time or do some boss strats (as you've mentioned).
Maybe it is possible to utilize wind bombs on some mini bosses as well. We'll see soon. ;)
Also I find it very hard to do it without taking damage first or without midjumping (like against Whispy Woods).
It's possible to do it next to a boss (again, Whispy Woods is a great example) without taking damage, but against flying bosses (such as Hyness and Kracko), it feels like very precise for me...
Pratice is key, I assume.
