In Waste World there are hidden commands you can use by pressing shift + C and another button. One of these lets you kill enemies instantly which would save a lot of time. I would think that these are allowed since they're a part of the game, but I wasn't sure because no validated run has used them yet.

Yeah I don't think there are going to be any other opinions on when the end should be. Just use Jarvis' idea for the end times it doesn't really matter a whole lot.

Here are my suggestions

Intro: end when you reach the desktop

Act 1: end when the sound effect of the machine shutting down starts to play

Act 2: end when the screen is entirely black

Act 3: end when you press the start in recovery mode button

Finale: end when the screen is entirely white

Is there any way to lose/win time in the final section(the sytem dump). In my last run I saw I lost a second on the final section and the only thing that I did different was that I clicked the 'Commence system dump' button a bit late but i don't think I lost a second on that. So does anyone know if shooting Louie, Satan or the files or losing souls has any impact on the time?

I saw in Rhombu's guide that not killing Jesus saves time. Could someone tell me how much time because I don't know if it's worth taking the risk and does this also apply to the second Jesus fight?

I don't know if this will help but I always click out of the game before I enter the numbers and I've never had any problems.
