Yes, this is allowed. It was used by @kanuburgetz in his level 9 YA% run (I think) and by @Luis_sm for ASC. As long as you aren't changing how the game runs, it's fine to pause and unpause.

@Swskrei i didn't use the pausing for ASC, purplebanana did. (i think)
