Past high scores shouldn't invalidate a new run, as long as the run itself has no modifications, if I understand correctly.

According to the note on your run, the mods check timing based on real time, not the in-game time. So I'd assume having a separate timer in the form of LiveSplit or a similar program would be how to time full runs.

I must've been extremely tired when I was exporting stuff to miss the wrong audio being on it. I don't have the original anymore, so I'll just wait until I do a new run

I'd think making a "pre-1.0.194" and a "1.0.194+" separation would be the most fair to those who may have already ran the game fully, but I'm not sure if there will be any way for anyone to play pre-patch. Usually speedrun board separation for version is due to multiple versions being playable.
