No one knows for sure. Even before SDG, there was noticeable difference in the time we actually spent playing the game, and the time the leaderboard gave us. A running theory is that cutscenes, area loading zones, menus, and pausing all might affect it, but there's no concrete set of variables that we've been able to discern thus far.
RTA can't be constant on a PC game that have loading since the hardware is playing a major role on the loading times length. So the reason why these 2 people have faster loading times is very likely due to a better hardware. But since it's the same thing for all the other games I don't see why Guacamelee should not be subject to that.
Maybe also some wizardry since I don't know what the glitchs do on the timer :x. Would that help if I do an autosplitter with load remover for the game ? I think that a load remover could remove the loading disparity but it will not fix the timer on the olds runs so maybe not the best solution ¯_(ツ)_/¯.
No, we're not. My stance hasn't changed: it's accurate, and you have to deal with loading times as part of that.
If needed we can always go and manually retime significant old runs according to the convention of the autosplitter, so having it would definitely be fantastic.

Are you fucking serious?
This is a mere difference of opinion, nothing against you. Some communities decide to leave loading times out during timing, others roll with them. We, as a community, decided on the latter; I personally didn't want to fiddle with setting up an autosplitter, and apparently, neither did anyone else. RTA isn't "wrong"; it just factors in loading times, which vary from machine to machine. You have a consistently accurate measurement of time either way.
If you feel the desire to set up an autosplitter RTA run, feel free to let us know.
