When attempting a run, what kind of save file is used? is it standard or just whatever save file you have. should some categories start from a new save file?

There are no specific save files required or suggested for All Stations or Delivery Chain runs. S282 and Dead Squirrel runs start from a fresh save file. Simulator has changed a lot, so I will be doing more runs to see if changes are needed.
