Leaderboards use IGT, and while I haven't actually tested to see if framerate differences affect the IGT, I'd assume that regardless of framerate the IGT should be more or less the same if the player were to do the exact same inputs.
I'd argue higher fps would be the one with the real advantage in most instances, simply due to more precision. The true gap is really just whether you're using a controller or not, which the leaderboards already account for. Just my 2 cents anyway.

I believe that OP is referring to playing the VC version, but emulated on Dolphin on PC; and is asking if it should be uploaded as "emulator" or "VC". (but I could be wrong, this is just what I assume they're asking)
No idea on those, I use a RaphNet adapter, has a plugin on their site for use with PJ64 and Mupen. I'm not sure about using one for other uses though.
I don't foresee this having any real impact on run completion frequency, at least not where it matters. Very, very few people are even capable of getting a 1:36 in less than a years time, and the ones that are capable almost certainly don't care about the money at all, they just want WR.
What both of the above said, that or "stage fright"; I play worse when it matters too, but I know it's just nerves.

I'm not sure about the Switch VC, but I know in some Switch games (such as Smash Ultimate, although maybe it was patched) using a cable actually causes more input lag than with using a bluetooth controller
