Does the timer stop when the last two tiles have stopped rotating to their face-up position, or does it stop when they finish rotating back to their face-down position (turning into clovers at that point)? Different runs alternate between these two methods.

Considering that in your intermediate run the win message comes up after they go face-up and indeed never seem to turn face-down again, I think face-up makes the most sense.
