It's allowed, and you can buy a wireless NES controller for your switch. If you have an original NES controller, there unfortunately is not a way to use that on your Nintendo Switch.
What type of controller you use should never matter regardless of what platform you play on unless you use left+right or turbofire. You could probably use a guitar hero controller if you'd want to.
As long as you're not using functionality not available on a stock NES brick controller, you can use pretty much whatever you want. Extra brownie points if you can complete the game with a GH controller.
