I have used Livesplit, but that is sometimes inaccurate and needs to be adjusted (Human reflexes). Also you have to manually press it to start and end, which can interrupt a run, especially if you are doing multiple attempts.

and I have used WatchFrameByFrame, http://www.watchframebyframe.com/
but both give different times. Also do video game settings matter at all, I mean could it affect the frame rate in the game?

A timer in the video is not required. On screen timers won't verify a run, for the reasons you already mentioned. However they can help in some cases. As long as your video shows the starting input + end criteria, you are good to go.
For the frame timer we stick with https://slashinfty.github.io/yt-frame-timer/ for now, as a reliable source on different speedrun boards + and it can calculate the final time for you. It is a prefference thing in the end, but most important: All runs should be retimed with the same Tool for consistency.
I dont really have advice on the game settings or FPS, since i only play on Console with no settings.
