I wonder if there's any way to have an option to record and sort by times with and without load times?

like, for example, in Zelda 2 FDS 100% All Keys, the WR is 1:18:53 without load times, but the raw time on Powerpak was 1:19:34.

Yes there is. Just tick 'separate load times' in the edit game page.
