I'm assuming it's framerate, then. I won't disallow the download version since most people aren't using it anyway, but I'll recommend the browser version in the rules.
Thanks for sharing that. How exactly is it slower, in loading times, framerate, or some other way?
A few things that can be optimized: What order the upgrades are bought in. Which coins are collected. Purposefully ending a level without collecting coins to get free food. Getting the Taijitu sooner might allow for more efficient coin collection.
Just to list off of the top of my head.
With more people running, we should probably add some rules. One should be that only the new version can be used so that someone doesn't submit a run in the old one and get denied.

Definitely pausing the timer when refreshing shouldn't be done, as it would be inaccurate and easier if everyone did the same thing.
I think I know what you're referring to, but I thought it was a glitch. If it's what I think it is, it's not as much of a time loss and I don't know how to get to a version that doesn't have it so only old runs would be in the new category (probably only Pinapple_Plays' run.) Either way, I think a category should be made because it would also prevent any other time losses or saves between the versions, but it wouldn't be very urgently needed, especially considering the game only has one moderator.
