To super jump without a box, you just need to press one or more of the jump buttons quickly enough. It'll effectively stack 2-3 times.
If you're carrying a box, using the same button twice will immediately trigger the box jump, so you need to use each of the jump buttons separately to pull it off (i.e. up/w/space, in whatever order you find easiest).
If I recall correctly, only the door skip from "the bootstraps" explicitly requires a complete 3 button super jump with the box, and the other tricks can be done with just 2 if your placement is perfect. But I could be misremembering.
