As of when we last checked emulators for this console generation were not particularly accurate, so emulation could have an unfair advantage over real consoles (most likely load times, if anything). Hypothetically we could create separate categories for it to avoid that issue if people really wanted it, but realistically nobody cares.
In any case, there's essentially no reason to emulate this game. The PC version is faster, more accessible, and just plain better in every way that matters.
The wii u version has different mechanics and hurdles to go through while speedrunning and allowing emulators would allow people to try this category more
just look at the transformers armada ps2 speedrunning scene the only reason that speedrunning scene is active is because they allowed emulators and even have tutorials on how to set it up perfectly
There would be absolutely no harm of opening emulators open even if it just for the wii u version which alot of people don't own due to the consoles failure

Honestly, meh. It's not that different, and historically there's been very little interest in this version, emulated or otherwise. I'm not convinced that allowing emulators on the leaderboard would suddenly change that. If there was serious competitive interest there would be a stronger argument for considering it, but as of right now I don't see the point, personally.
Also worth mentioning, Wii U was also one of the more problematic emulators when we last checked, and the game is still only listed as "Playable" on the compatibility page.

This game, crucially, does not have a PC version. Also, unless I'm looking at the wrong game (there doesn't appear to be a game called Transformers Armada, so I assume you're referring to the 2004 game), that game has exactly 1 emulated run. The vast majority of the runs on the board are on real hardware, so, not really sure how you're drawing that conclusion.
The only know issues are very minor and don't effect the run itself, like wrong textures on the heads of enemies and the other issue being in cutscenes and the only unskippable cutscene is the joker reveal in the steel mill, just because interest is low now does not mean it will be forever and even if it was there might be one person who would want to and there is no point in not doing so legit does not hurt anyone at all
the transformers partis a bad example on my end but they still have an emulator category still for people to use if they please and again there would be no harm in adding it
We can't predict what interest may look like at some point in the future, we can only assess what there is now, which is practically none and one person maybe wanting to run on emulator at some point in the future is simply not a good argument to add it. Allowing emulators in general is typically done in cases where the game only exists on obsolete consoles, or the game itself is difficult to obtain, etc. Which is simply not the case here.
Do you actually want to run the game competitively on emulator? And if so... why?
Where did I say that? I'm simply stating the fact that there is no interest for this and no material reason that necessitates the use of an emulator.
