How can I manipulate the 3rd boss in order that both of them go to the opposite corner on the first cicle? It seems like first cicle is based in something external to the stage 30. Has someone any clue?

It's RNG based. This boss fight has two or three different patterns which can alternate between those in every single time you face this stage. Those birds can't be manipulated currently.
