I've seen some conversation between JP vs US version. I noticed in video of JP version I watched that the fire rate looks to be faster, is that the only difference?

The fire rate is faster due to a trick that is used by tapping a direction on the d-pad. Both versions are capable of this.
Here are the true differences between the 2 versions:
-US version can carry an extra bomb on normal mode.
-Text is somehow faster on the US version by about 4 seconds.
-The sage manip timing is different in the US version based on my experiences with the game. I have no real timing for that version myself so you would have to play test around with that but there is a manip to it as well.
So yes theoretically, the US Version is faster but the kicker is that frame timing of sage manip is a killer on that version as opposed to the Japanese version where much of the sage manip timing is centered around sound cues with the music.

So I understand that I will need to come with my own timing for sage manip for U.S version which is fine.. I just need a cue of where to manip.
Does the manipulation comes from the timing you click start on the little map (when you see where you are within the 6 stages)? Also, from your experience, are we speaking about a frame perfect thing or I should have a few frames window?

J version has significally less lag. The sage manip comes from what frame you exit the screentransition after entering a stage(the intro to the stage) i believe 4/8 will give you bomb sage 1/8 will give you bomb+dog however the 2nd stage on the US version only has a 1/8 to give you bomb(and it comes with a dog), the J version i think has 4/8 on this stage as well 4/8 meaning every other frame. 1/8 means every 8th frame.
